Where does this measurement measure from, inside the stove flue collar? Does the snap lock stovepipe elbow crimped end (male) go inside the collar? Is the hole 6 inches? And is the other end a female end and goes over the chimney? Is it smooth?

As a general rule, stove pipe should always be installed "male-end down". Such that, the first piece of pipe (whether a length or an elbow) will be installed into the appliance flue collar. Each subsequent piece will fit into the piece before it. The final piece will connect to the Class A chimney pipe via a special adapter. The stove pipe measurement is indeed 6". To ensure proper fit, the male end will be slightly smaller than this and the female end will be slightly larger.
